COCO COIR Seedling - long root - repot or leave root exposed

I have a new seedling, just opened it’s little round leafs, ie hasn’t grown it’s own new leaves yet, it’s in a cardboard solo cup size pot, I cut the bottom to ensure didn’t get waterlogged, the seedlings main root has grown out the bottom of one of the holes! Should I transplant it or leave it till it grown some new leaves?

Definitely want to keep the tap root in soil so if you're using a pot that will be porous and break down plant the entire thing into a larger pot.
